How to prevent water from getting into my Ford Ranger's engine?

I have noticed that after driving through heavy rain or puddles, my Ford Ranger's engine seems to be struggling. It also makes a weird noise when I start it up after it has been in contact with water. How can I protect my engine from any potential damage caused by this issue?
